Booting up originsl HDD after disc clone

Thread needs solution

Periodically I create a cloned HDD to keep as a bakup.  After I have cloned a disc I reboot using the original HDD but it always fails to boot and I have to use the Windows troubleshooting disc and last time I did a system restore and got it to work.  Why is this happening and is there anything that I can do to get it to boot first time?

John, some questions to ask here:

How are you doing the clone operation?  
Are you starting this from within Windows or when booted from standalone rescue media?
Do you have the cloned HDD still attached when attempting to reboot into Windows?

Cloning will duplicate the disk ID which will cause issues if you try to boot with both drives attached.
