Acronis Image 2013-will fragmentation transfer if I clone my backup drive to main again?

My windows 10 system became corrupted. Tried everything to get the DISM to get fixed with no avail. Even did a "soft" reinstall and it still didn't work.

I had a backup of my Western Digital Black drive (primary) on my Western Digital Blue drive. Backup is a couple of months of months behind but not a big deal. I updated all of my programs and am ready to rock and roll using the blue drive. I want to transfer this image back to my black drive for better performance.

The problem is the Blue Drive is heavily fragemented. I have been using a ton of programs and still not below 12% Not sure how it got that bad.

I wouldn't be worried about the fragmentation so much if I knew whether when I backed up or cloned the drive the fragmentation wouldn't be there. Any assistance is appreciated.
