Backing up to MyBook

I've been backing up to my 1TB MyBook and I've been doing a full backup every time instead of differential or incremental backups. Every time I do a backup there are numerous files instead of 1. Will I have a problem doing a restore because of the numerous files? Should I convert my MyBook from FAT32 to NTSC or doesn't it matter.
