I've read on several posts that it is important to not have both drives connected on the first boot after a clone. Too late, now both drives have the same problem.

Details: ATIH 2010 using boot disk - cloned 64g SSD to new 256g SSD, Win7 64

Both drives will boot to safe mode, but not to regular boot. All data seems to be fine when looking around in safe mode (both drives).

What exactly happens when they are both hooked up on the first boot? It never occurred to me cloning could damage the original? Next step ideas?

Leave your new SSD in the machine, remove the old one. then boot on the windows installation DVD and repair the computer from there. It might take a few passes with a reboot inbetween.

Once you have booted successfully, you can put your OLD SSD back in there.
