User installed programs on two different drives

Win 8.1 x64 is installed onto a SSD drive; the C: drive.

System Folders such as Documents, or Pictures are on a second HD partition. The SSD is short on free space, and I would like to install some programs onto a partition on the second HD.

If the entire Win 8.1 OS boot SSD drive has to be restored, will having some programs installed on the second HD prevent the restore operation from succeeding?

I use a file backup for the System Folders and a disk backup for the boot drive.

You should not have issue in restore of OS disk with such configuration. After your proggram installs to HD are complete, perform a full disk mode backup of SSD. Use the resulting image for restore purposes. Whenever further changes if any, are made a new full disk mode backup would be required to update the restore backup image of the changes made.

You might want to look at your SSD disk when viewed in Windows Disk Management just to confirm whether therre are any non-lettered frives or not, etc.

A few months ago I had this configuration, but Window update would not restore the boot drive.
There was an error message indicating that all programs had to be on the same partition.
