Is this possible - synchronisation causes loss of files

I have been working on several documents over the past few days but when I switched on this morning most of them have disappeared. I have two computers synchronising the folder where these docs would be stored. Could this possibly be the reason they would disappear?
The docs are listed in the recent files of MS Word and listed when I do a Windows search but then the shortcuts are broken.
The docs aren't in the recycle bin.
Thanks for any suggestions.

Actually the synchronisation doesn't delete files, in case you put something in one of the folders, it will appear in the second.
