Drive letters reversing after Migrate 7.0 clone

Thread needs solution

Hi, I'm attempting to upgrade the hdd in my laptop and used Migrate 7.0 to clone the drive. The current hdd has 2 partitions C: and D:. After cloning and replacing the drive the C: drive is reading as D: so the computer is only booting to a blank screen. I swapped and checked the drives and they are both reading as the same size and in the same place, however the C: partition on the new hdd doesn't have a letter but a * and to confuse things more my original C: seems to be marked as an EISA partition which could be the problem as I think they are normally hidden.
Any advice on how to get it to assign the partitions properly?
