Can not perform Clean Sysgen with Microsoft Platform Builder with Nonstop Backup On

If I perform a Clean System using Microsoft Platform Builder in Visual Studio 2005 for Widows CE and I have enabled Nonstop Backup the build will error. I have to first turn off Nonstop Backup and then the build will work. What options can I set in Nonstop backup so that won't mess up my builds?
