Recovery and now Kaspersky set to default

I have Acronis True Image Home 2011. I made a backup of my Windows 7 64 bit system and the backup works fine, but when I recovery the backup then the settings of Kaspersky Anti-Virus 2012 are set to default. And some other minor things changed, like the update settings of java. Why is this?

That is curious. If you are using a disk and partition backup, nothing should be lost, unless you have excluded certain files willfully.
I could imagine that Kaspersky has some protection mechanism and is able to detect some changes after the restore, and reverts back to default settings. Again, I am making this up, I am not sure. But for the Java update, that assumption wouldn't work.
Some files, like the paging file, the hiberfil.sys file are actually not restored, but they are used for temporary data. For example, I have seen a Windows system pop up a "Windows has recovered from a serious error" after restoring. The system BSOD'd, then was restored, then rebooted and the pop up showed up. So the BSOD flag survived the restore.

I've never seen this with ATI and KIS used on the same machine.

So should I deactivate KAV before make a backup with ATI? Or should I put the ATI to the exceptions of KAV?

If you have KAV set up the default way it comes from the factory (so to speak) you shouldn't have to do anything to it. It won't hurt to put ATI on the exceptons but it shouldn't be necessary. The ony thing I ever had to make an exception for was in older version of ATI it used a file called spawn.exe (iirc) to run certian operations (scheduled ops as I recall), and on older version of Kas, you needed to make that an excepted application.
