Recovery generates wrong drive letters

Hi,
we had to change the defective disk of a Windows 2008 R2 server. The original disk partitions were as follows:
No drive letter: System Partition 100MB.
C: OS partition with 200GB.
D: Data partition 700GB.
We had an image and restored it to the new drive. We did not format or partition the drive before the recovery. We could not boot as the recovery had created wrong drive letters:
C: System partition 100MB
D: OS partition with 200GB
E: Data partition with 700GB
We reset the drive letters to the original scheme with diskpart but still no boot.
Questions:
Why does Acronis Backup change the partition scheme? We never had that issue with the Home version.
How can we avoid this problem?
How can we make the disk bootable?
