I would not expect the backup and restore process to cause such issues. It is possible that the files were scrambled on the old disk. Am I correct in understanding that the old disk crashed? If so the failing disk may have had problems that resulted in what you are seeing. You may have to recover files from a backup that predates the problems with the replaced HDD.

One thing you could try would be to run chdsk on the new drive as it may correct problems with the file allocation table. However, I would only do this if the old drive is completely inaccessible. I would connect the old HDD using a USB HDD dock if you have one, then run the disk manufactures utility to see if it can correct the errors. This will correct some problems that chdsk will be unable to correct. You can get Seagate's SeaTools form this site. Hopefully this will allow you to recover the damaged files.
